Why do you need a travel agent? Can you not book it online? I contacted them recently with a query by email and they were prompt to respond. Note that they've changed their name to G Adventures.
Possibly the most satisfactory agency will be Fest Travel out of Istanbul.
However, there will be cheaper local agencies which can provide all the logistics in the area as long as you read about the sites yourself.
I think it will be best for you to arrange your own flight to the region, pick any of Gaziantep, Urfa or Mardin, reserve hotel for first night and inquire at your hotel for the currently best guide or agency there.
Do not go East of Mardin and North of Batman and Adiyaman.
