Hi Pl - Some trains are direct, others require a change at Pisa Centrale.
For details see:
http://www.trenitalia.com/en/index.html
Luggage can be stored overhead or at the end of the carriage.
An alternative to the train is the Terravision Airport Shuttle bus from Florence SMN station.

Hope this helps ...
Steve
I did this last month--took a direct train. Very easy to do and costs about 5.50 euros.
The train at the time that worked best for my departure had an odd schedule: It sat at Pisa Centrale for at least 15 minutes before continuing to its final destination, the airport. This was a scheduled wait. With this wait the ride took 1:28. If you had to change at Pisa Centrale--even from a faster train--it takes about the same amount of time.
My train was a Regionale--nothing fancy. Overhead luggage racks, but the train was so empty that I just kept my luggage on the floor beside me.
The Terravison bus is slightly more expensive (€8 as oppossed to €5.50).
Trains from Florence run about 3-4 times an hour, some direct to Pisa Aeroporto, but most to Pisa Central. The airport train runs every 30 minutes , takes 5 minutes, and leaves from platform 14.
I last used this method on Sunday, but in the opposite direction.
