My fiancé and i are looking to plan a few day excursions during our 2 week honeymoon to Greece in June 2014. We will be in Mykonos for 7 nights and Santorini for 6. We would like to have 1-2 activities planned in each city ahead of time.

One thing we definitely want to do is a one day cruise.

Any recommendations for a good company to go through or any other day trips?

Many people go to Mykonos for the halfday trip to Delos (and for nothing else).
Most short aegean cruises start at Athens or Istanbul

Some travel agencies offer overpriced day excursions with small boats to Tinos and other Islands not far away.

From Mykonos the best option would be to catch a boat to Delos. It is one of the most important islands in Greek history.

Santorini is not located in a great position to make day trips easy to do. There are several local excursion to the hot springs and boats to other islands on the caldera and an evening sunset cruise.
If you want a full day cruise see if you can find a conventional ferry from Mykonos to Santorini and you can call that a cruise. My option would be to catch the fastest ferry that does that run Likely a fast cat. It is fast but certainly couldn't be called a cruise.

I have done a Santorini sunset cruise with www.sailinginsantorini.com. I would say about a half were newly weds or about that age group. While there is a "nominal" departure time listed on the web, the actual time depends on the time of the year, and you would not know it until you get there. In our case, it was 45 minutes earlier. I presumed that day cruises would get more passengers from big boat cruises.

There are many other cruise companies, some using bigger boats. This one and a few others leave from Amoudi below Oia. I think there are more from Athenios.

Just be prepared...the weather might have other plans. All day trips were cancelled due to winds when we spent a week on Naxos!

Most years we take the short trip over from Mykonos to the neighbouring island of Tinos and I recommend it.

Usually we get the earliest ferry for the 40 minute sail, and return on a late evening ferry. We like to have as much time as possible on this beautiful island, much of which is in huge contrast to Mykonos.

Once there I cannot recommend enough that you hire a car. This island deserves to be explored and some of its remote areas are very, very beautiful.

Just looked at some of the timetables for June and from Monday to Friday there is a ferry departing Mykonos at 07:35 arriving 08:10 and one that leaves Tinos at 21:35 arriving 22.10. Of course, if that is too long for you there may be other ferries that will suit.

A shorter visit will allow you to explore the port town which is interesting but you will have an even better day if you got out and about, especially to the north and east of the island. We were astonished the first time we visited Volax and if you do rent a car then add it to your list.

Many years ago we used to be able to day-trip to Syros which is a fantastic island too but in recent years due to ferry timings it hasn’t been possible.

If you visit Mykonos, you should take a tour to Delos. In Santorini, you can take the public boat tour to the Caldera and then swimming in the hot springs. Be prepared to jump off the side of the boat. Otherwise, the towns are mostly walking friendly.

From Amoudi Bay below Oia you can take the shuttle boat across to Thirassia and then the community bus up into the one village on the island, then walk down the steps to Korfos for a swim and lunch, then catch the boat back to Amoudi. Boats are 3 times/day, around 8am, 1pm and 5pm.
