Our 2 week trip begins with 5 days in Paris , then 5 nights in St Remy, 4 nights in Bonnieux and finishing with 2 nights in Aix en Provence. We leave mid day from Marseille airport. I chose to end up in Aix because i heard it is easy to drive to the airport from there.

My question is regarding Cassis. I would like to go there and wonder if we should spend one night there instead of Aix en Provence or skip Aix en Provence and end up there. I can still change my reservations for the last 2 nights , but not the 4 nights in Bonnieux.

Or can we do the calanques as a day trip?

Cassis is good for lunch and an hour or two; not much more unless you are going to go on a calanque boat ride for a couple of hours.

It is beautiful village but tiny.

They aren't similar at all, so it's what experience you want, a larger city or some small village where you take a boat trip. It is fairly easy to drive between MRS and Aix, as MRS is over to the west of the city, and there's a major route between them. It's better if you are staying on the western or SW side of Aix, of course.

I would never ever stay in Aix one night and then move hotel to stay in Cassis one night before leaving France by MRS. I'd never do that kind of thing, anyway, I don't usually move hotels for one night, but Cassis isn't all that and isn't that close to the airport.

We spent a week in St Remy (did Aix as a day trip from there one day). Our flight out of MRS was early in the morning so on our last full day we left St Remy and then drove to MRS checked into a hotel right across the street from the airport then drove to Cassis for a leisurely afternoon and nice dinner. We found that sufficient to enjoy Cassis. Then drove back to hotel at MRS. I don't think I would do one night Aix and one night Cassis. I agree with Christina - are you looking for larger city or small village and choose that way - St Remy and Bonnieux are both smaller so Aix might actually be a nice change.
