I will be heading to Budapest at the end of September 2013 and plan to spend a few days in Budapest, Prague and Berlin. I can spend 3 days in 2 of the cities and 2 days in the last. Which of the cities listed do you think I can spend only 2 days in but get the most from it?

You don't have enough time in any of the cities. Is part of each day spend traveling from one place to another or have you factored in separate traveling time (many people don't bother to consider that it takes time to go from one place to another). If you only have 8 days then see 2 places. My recommendation is Prague and Berlin.
I don't only have 8 days, my vacation is almost 12 days long ... AFTER counting out my travel days to and from plus train - 8 days is the amount of full days I have to spend between the 3 cities.
