Apartment and Area to Stay in Istanbul

I am in the planning stages of a trip that I would like to take in October 2014 to Istanbul and Athens. The airfares on Turkish Air from Boston are unbelievable and too good to pass up. We have been to Istanbul before and stayed at the Empress Zoe Hotel in Sultanahmet. This time I would like to stay in an apartment and would like some feedback from those who may know. I would appreciate any advice on the area that the apartments are located in. I would be in Istanbul for 4 nights and have already visited all of the "big" sights.
