I've done the Amsterdam to Italy route through Switzerland.
From Amsterdam we flew Easyjet to Geneva, and trained up to Bern. My personal tastes were more towards Bern and Zurich. Geneva left me cold.
I like the town of Bern, and have been there 3 times.
From Bern, we trained to the Zurich airport and flew over the Alps to Venice. Very Pretty flight.
I've been to Germany 15-20 times on business, and it leaves me cold, except for the crazy Bayerische.
I would avoid Zurich (a business city) and only visit Genevea if that's where your train goes (cute old town and pretty lake). But in Switz you want to spend your time in the Berner Oberland so you can see the mountians - you can do this by staying in Lucern (lake with steamers and cute towns and easy access to ascentions of several mountains) or one of the villages up from Interlaken if you want to spend more time hiking. Bern is OK for spending the day - but not very exciting.
