2-week itinerary to central Europe (Berlin, Praque, Budapest etc)

I and my hubby are planning for a late September 2-week trip to Berlin, Prague, Budapest and some stops along the way. If you had some experience, would you help with my questions below:

1. Does it make any difference if I fly to Berlin first, then train/bus to Prague, Budapest and fly back home in Virginia, USA or I fly to Budapest first and fly back home from Berlin?

2. As to train between Berlin and Prague, or Prague and Budapest, I like to experience both bus and train. Considering relative efficient, flexible schedule and scenic view, which section is better for bus and which is better by train? How many trains/times it usually runs in a day for the same route? Once a day or two or three a day? What about weekend?

3. Is a backpack and a medium/large size suitcase allowed to go with me on both train and bus free of charge?

4. We are into photography, which towns nearby worth a stop? ...Dresden, Telc and ? ... We had visited Southern Germany and Salzburg in Austria, should we skip Vienna for other places with more 'personalities'?
