We are staying in District 2, mid September. We have 2 and half days. Here are the essential sightseeing: Schoenbrun, Belveder for Klimt exhibit, Vienna Boys Choir Concert, District 1. Do we have time to do Albertina and some other museums and churches or not?

It really depends on what days you will be there.
You can fit in the palaces around other strict times. e.g, are you going to a Vienna Boys Choir concert or seeing them at Sunday Mass? It will make a difference in what else you can see that day.
You need to check the available times of the sites you want to see.

Schönbrunn will probably need to the most time.
Especially if you plan to also stroll around in the park
You should check the palace's website and see what (guided) tours they offer. And what you really interests you.
It will probably also be the place of your list which will have the most tourists.
The Belvedere(s) and the Albertina are somewhat easier to handle timewise.
Obviously you can spend hours and hours in almost every museum but both (or all three) museums are not that huge. Two hours for each would be a reasonable minimum IMO.
Unless you also want to visit sights or museum in the first district like the Kapuzinergruft, the historic city center can also (or maybe even especially) be admired in the evenings or nights when the buildings are illuminated. Churches often stay open so you can pop in any time. What you will miss in the later hours are the often interesting, quirky shops.
