Sadly, the cheapest options is to take a train into Rome and then take another train out to Civitavecchia. I don't think there's a more direct train route available, and this is going to take more than 3 hours.
A private transfer will cost about US$150 to US$200, and this is obviously the easiest but most expensive option. You really ought to investigate the cost of a direct bus transfer through your cruise lines. Almost all cruise lines offer them, sometimes even if you don't buy air from the cruise line itself.

Doug has pretty much put the options out there for you. www.romecabs.com is one company to get a quote from re the private transfer.
Have you tried to get others to join you? If you go to www.cruisecritic.com and register (it's free) then go to their "Boards" (upper left hand side of home page) - look for the boards called "Roll Call" and see if your cruise is listed under your particular cruise line. See if anyone has a post about wanting to share a ride from the airport and if it works for your schedule.
Anyone your TA may know is arriving on the same flight for the same cruise and could match you up with who may want to share a ride also?

If you emphasis is on economy then you have no choice but to go into Rome and back our to Civit... as suggested by Doug. Civit is NW on the coast and the airport SW. Anything else, including a ship transfer, will be in excess of $100.
However, there is a little short cut that will save you both time, money, and hassle. From the airport train station take a local train to Trastevere -- think suburb of Rome. The train leaves from the same station as the Leonard Express to Termini but is cheaper about 6E compared to 14E for Leonard Express which is no-stop to Termini. At Trastevere you need to change to the outbound set of tracks which is one platform over. A much easier transition with luggage and two kids than the trek from the L Express to the Civit,,'s platform in Termini. And the ticket from there to Civit.. is a little cheaper. Buy the ticket at the ticket window in FCO and ask at Trastevere for directions.
From the train station in Civit... you could walk -about half mile or a little less to the port entrance or catch a shuttle bus that loops between the station and the port entrance. The bus last year was 1.1E. We always walk because the line is long for the bus. But with two kids it might be worth the wait. Hope this helps some.
