I don't have first hand knowledge about the port in Lisbon, but I can tell you that I've never been to a place where taxis were not available to meet an arriving cruise ship. I seriously doubt you'll have a problem.
When we were there in November, there were taxis, but not enough (and our ship only held 684 passengers) so we had to wait longer than we would have liked.
