You do not have 2 days in Cairo
You have 2 days at the port in Alexandria.
You might as well take the ship tour or I can give you the name of a great lady guide in Cairo.
You need to head to a book store and read what is to see in each place and then decide from your information. Part of the fun of taking a trip is educating yourself before hand. This site is also super for getting information. Read the trip reports, etc. Everyone enjoys different things, so by researching you will be able to determine what fits your interests best. Research is your best tool for a successful and wonderful trip.
In Egypt, if your ship docks in Alexandria, you can certainly take the train from there into Cairo and arrange for a private guide to pick you up at the train station, take you to the pyramids and perhaps the Egyptian Museum, and then get back on an early evening train to Alexandria. There are trains almost hourly, and they are pretty cheap.
If your ship docks in Port Said, then it's harder, and I'd recommend a ship-sponsored excursion.
