I don't know the going rate right now, but it's probably going to be cheaper to take a taxi if you are a couple, certainly cheaper if you are more than 2 people. I'd skip the bus transfer. That way you can get there and back much quicker and avoid having to arrive at the same time as a big busload.
You will certainly not pay $56 for a taxi ($28 per person), and I think the rate (which is fixed) is less than $28 from the airport to the pier, effectively from the airport to downtown San Juan. If you are coming into the pier across the bay, it might cost more.
I would take a taxi...it is not that far away...15 minutes max
