I am heading to Puerto Rico sometime in the next few months with my girlfriend, we are on a tight budget (both students) and don't care too much about deluxe accommodations. We would like something with a decent free breakfast. San Juan, Aguadilla, Ponce or Mayaguez are the cities we are looking at. Thanks for any input!

Bad news my friend: they closed the Ajili Mojili Restaurant... But I'm sure you may find nice places to have your fritters.
I'm from Mayagüez, mabe you can try the following:
Holiday Inn and Howard Johnson: I know they both are US Chains, but you may find good deals if you agree to stay at Mayagüez. You may also bet for what we call Parador. These are similar to bed and breakfasts but with a standard of quality better and regulated by the government. You may google "paradores en Puerto Rico" and you may find multiple options. Try Parador Perichis.
In Aguadilla try Hotel Cielo Mar, they have rooms for only 80 bucks...
You may also consider Rincón, is a 20 minutes drive from Mayagüez and you may find multiple guest houses like the Lazy Parrot and the English Rose.
Hotel Milano might be an option - but it's in Old San Juan...on a city street...

Here I give you a nice link of the top 10 reasons to visit Puerto Rico, I reccomend you to Stay in San Juan in near to every thing and beautiful. Gospanishpr.com have an excellent accommodation options like private apartment or home stay with the locals. They also have surfing, salsa and Spanish programs.

Is it permanently closed? I read that they were looking for a new location.
Don't forget that Puerto Rico has wonderful paradores all over the island at different price points.
If you're on a budget, try this one in Isabela - Paradore Villas del Mar Hau.
It's a bit rustic, but has fabulous scenery and an excellent restaurant.
