My husband and I are planning a trip to the San Juan Islands (obviously in Washington, not BC) and Vancouver this August for eight nights. We'll be flying in and out of Vancouver and renting a car. Our plan is to spend the first three nights/days on the San Juan Islands, using Friday Harbor on San Juan Island as our base. We thought about spending the rest of our trip in Vancouver but wondered if a short side trip (perhaps just one day and night) to Victoria was worth it, given that we won't have much time. I think going to Victoria for the day is a lot of driving. If you're planning on driving onto the ferry, I think the rate is something like $75 for vehicle and occupants one-way. That's out of BC rate, but not sure if you can go there via ferry out of Washington. There are also issues of sailing waits. During the summer months it's not unusual for 2 or 3 sailing waits.
I'd prefer to stay in Vancouver and take a day trip (or overnight) up the sea-to-sky to Whister. It's a very pretty drive.
On your drive back up to Vancouver, you might want to check out the Willows inn on Lummi Island (part of the San Juans). The restaurant and bar is supposed to be very good. Check out their website for more info. http://www.willows-inn.com/

You can take the Washington State ferry from Friday Harbor to Sidney (Victoria) spend the afternoon and night in Victoria and take BC Ferries back to Vancouver.
I second what traveller69 said. My husband and I did it in reverse. San Juan Island is a delight. Once you get to Sidney you could stop by Butchart Gardens if that is part of your plans (keeping in mind that it`s very busy on a fireworks night).
Why don't you take a ferry to sidney, spend time in Victoria after your trip to the san juan islands. I think you may have to reserve a spot in advance.
