Can I catch the shinkansen from Shinjuku station headed to Kyoto Station or do I have to get to Tokyo Station to catch it? What are my options?

No. JR Shinjuku station is not served by the shinkansen. Your best route is to take the train to Tokyo station and catch the shinkansen there. Or you can go to Shinagawa, and maybe Shin Yokohama. But Tokyo station would be the way to go.
JR Chuo Line or Tokyo subway are options from Shinjuku to Tokyo with no change of trains. You probably would have to change trains going to Shinagawa or Shin Yokohama. Forget that I mentioned Shin Yokohama.
One more option, if you want to stop at Hakone, is to take the Odakyu Rail train from Shinjuku to Hakone Yumoto. After visiting Hakone you could catch the shinkansen to Kyoto at Odawara station. Odawara is just a few minutes by train or bus from Hakone Yumoto. The Odakyu train is not a JR train.
