Second trip to Japan-itinerary suggestions needed

We loved our first trip to Japan 2 years ago when we visited Tokyo,, Hakone, Matsumoto, Takayama, Kanazawa, Kyoto, Nara, Hiroshima, and Miajiima in 3 and a half weeks. I'd like to plan another 3 week trip in the spring or fall visiting Nikko, and Himejii, but am at a loss as to where else to go. We preferred the smaller towns to the big cities. We are open to any suggestions as long as they can be visited by train which we had no trouble navigating during our last trip.. DH does not want to drive.

Any suggestions, or recommendations of your favorite places to visit in Japan would be appreciated. Air tickets have not been booked yet so we can fly into and out of 2 different cities.
