We are going to Kyoto and Tokyo and we are interested in a sake tour, similar to a Californian winery tour. Tasting isn't as important as explanations and history of how sake is made. Does anyone know about anything like this in either Kyoto or Tokyo? Thank you in advance.

Thank you. Like you said, both of the breweries are outside of Kyoto. I wonder if there is anything in town itself.
there likely is but Kyoto is big - you'll end up on the subways/trains no matter what you do and seems this part of town is connected on the same train lines ... like we went to the fushimi shrine south of kyoto, and it was literally 5 minutes ride from our hotel in central kyoto
