There are notable megalithic sites all over Indonesia but not so much that's visit-able in Central and East Java or in Bali. Pangguyangan Cisolok and Gunung Padang in West Java would be of interest but they are a long trip from Yogyakarta.
A few ideas that would fit with your itinerary:
Sangiran Early Man Site is about 30 minutes outside of Solo. It's a UNESCO World Heritage Site, and evidently there's a decent museum and an excavation site you can wander through.
Trinil, is an excavation site about 1.5 to 2.0 hours east of Solo. This is where java man was discovered. There is also museum, but I believe the presentation is less sophisticated than Sangiran.
In Bali a lot of monuments and artifacts have been excavated in the Bedulu area east of Ubud, some older than others. The archaeological museum in Bedulu, Gedong Arca Purbakala, houses houses quite a few stone age and bronze age artifacts from the Bedulu valley.
Most of the prehistoric pieces found in Bali have ended up in the Museum Negeri Propinsi Bali in Denpasar so if you're interested in this era you may to visit this museum after all.

Thanks so much!
marmot, your descriptions are extraordinarily helpful to my planning -- I had a generally favorable impression of the Sangiran site from what I've read, and a bit less enthusiasm for Trinil; your words confirm those impressions and give me much greater confidence in my approach. I'll almost certainly visit the museum in Denpasar, but by day-trip from Ubud rather than staying overnight (you already set me straight on that - thanks!), and I'll add the museum in Bedulu to my plans. You are an awesome source of information -- thanks so much!
And thanks to Kathie, too -- it is so reassuring to know that I haven't missed something, and I know you research your trips, too.
My plans are coming together nicely and I am very excited to think that I will actually see some of these amazing places in the next few months!
