Please help with the "how tos" especially in the mountains

Finally an itinerary; just not sure how to pull it off. I'd be VERY happy to get your thoughts:
9/22 to Hiroshima from Haneda by train or plane (will arrive from Obihiro that AM)
9/23 Hiroshima
9/24 Miyajima day trip
9/25-26 Naoshima (for art and Inland Sea experience)
9/27 - 10/2 Kyoto
10/3-4 Nara
10/5-8 Shirakawa-go and Magone (to hike to Tsumago), or maybe Kamikochi?
10/9,10 Takayama for the Autumn Festival (I have a room reserved)
10/11-13 Tokyo
10/14 Fly home
The 10/5-8 is perplexing. Looking for some beautiful smaller places and day hiking. Is a rail pass worth it for this itinerary? Maybe I should skip Nara for more mountain time? Thanks for any direction you can give me. I know I have more research to do, but finally a skeleton, at least.
