Planning a 3 week trip to Japan and wondered your thoughts on the weather between late September and the end of October. I have read that there could be a lot of rain in October, but have also read that October can be a great time to visit Japan. Any thoughts?

It seems to me that it rains in any month you visit Japan, but the weather is pleasant in October and we will be going then:

More rain and humidity in Sept and peak typhoon season. October is a better choice. What parts of Japan do you plan on visiting so we can make better suggestions(thoughts)?

Since we are in the early stages of planning we are dlooking into Tokyo, Kyoto, Osaka and Fukuoka.
It can rain in October but less so towards the end. I have always liked the end of October to early November.
