Japan itinerary - Kiso Valley, Hokkaido, or Yakushima?

My fiancee, her parents, and I are traveling to China and Japan in mid-late September. I've been to Japan once before, but it is my fiancee and her parents' first time (possibly the only time her parents will visit the country), so we'd really like to make the most of our time.

We'll fly into Japan from Hong Kong. We have 8 days total in Japan, and we plan to spend the final 4 days in Tokyo. For the first 4 days, we're trying to decide between a few different options:

1) Kiso Valley area - walking the Nakasendo Trail, exploring Nagano, onsen, Jigokudani Snow Monkey Park

2) Hokkaido - Sapporo, exploring parks and nature

3) Yakushima island

We're very much into exploring Japan's natural beauty, having authentic experiences, and staying away from touristy/beaten-path areas. Hokkaido and Yakushima both look beautiful; the obvious disadvantage is that travel time will eat into our itinerary. For the first option, we figured we could make Tokyo our home base and travel out quickly to the Kiso Valley via train.

I would appreciate any advice to help us create the best possible itinerary - which options offer the best natural beauty, transportation advice, etc.
