Here is a tentative itinerary I threw togther after doing some research. I dont know if I have too many days allotted to Kyoto or Osaka? Am I missing any other great daytrips? So the plan was to stay in 3 different hotels (Tokyo, Kyoto, Osaka).
Also, I'm not sure if that time of the month will be warm enough to enjoy the beach like I wanted?
One more thing, I was reading that the JR Pass (45,100 YEN/$485) might only be worth it if doing a round trip from 2 far away cities. Since I'm not doing that, I feel like it might be better for us to buy individual tickets..thoughts?
I thought about staying in a Ryokan one of the nights but the nice ones seem to be really expensive and I dont know if the experience is worth it.

No, you don't have too many days allotted to Kyoto, maybe too many for Osaka.
I would buy individual tickets; certainly not a 14-day JR Pass.
There is a 7-day JR Pass but it probably won't save you much, if any, money. You are doing some travel that is served by other rail companies. Having the JR Pass might mean you would take JR instead of the others when the others would be better (e.g. Odakyu Romance Car train to Hakone). Better to keep your options open on this itin.
There are other passes that can be used in Tokyo area that might be what you need.
Having put out the "tentative itinerary", I think you might need some more research on what you would do in those cities and what your other options are in Japan.
