Dear Tan,
For Thimphu, I would recommend your first choice to be Kisa Hotel. Kisa is one of the best local hotel in Bhutan and has an ideal location. You can get more information of this hotel at http://www.drukasia.com/hotel-bhutan-thimphu-kisa.asp
In Paro, go for Tenzinling Resort. http://www.drukasia.com/hotel-bhutan-paro-tenzinling-resort.asp
And in Wangdue, you may choose between Punatsangchhu cottages or Dragons nest. Both hotels are new and have good reviews.
Hope the above information provided is useful.

At the outskirt of Capital Thimphu A new hotel has come up, namely Hotel Ro-Chog Pel. Less noise (from steet dogs),good food and warm hospitality.
Paro Zhiwaling hotel and Wangdue Dragon Nest.
Welcome to Bhutan and wish you happy stay in Bhutan.
