How do you get from Hoi-An to Hue with the most comfort? Are there drivers that will take you there and at what cost? I'd rather make the arrangements before we leave so I don't have to take time away from touring.

The most common and comfort transport is to take a car. It only takes you around 2,5 hours to reach Hue from Hoi An. You can ask hotel to arrange the car for you, not necessary to arrange in advance.
A far more interesting way of doing the car journey is to combine it with sightseeing. Rather than take the short route through the tunnel you could follow the longer route over the Hai Van Pass (spectacular views), with stops at Marble Mountain and China Beach. That journey takes about six hours, depending how long you spend at the stops.
As Rubic says, your hotel will be able to arrange a car for you. The cost ranges from $50-65 so some bargaining is necessary. If you go via the tunnel the charge should be lower.

if you rent a car, you can certainly ask the driver to stop at Marble Mountain. And of course, there is a nice and safe stop inside for this hot attraction!
There are a couple of pagodas, numerous caves and buddhist shrines, but seeing them all involves quite a bit of trekking and long climbs up steep steps.
If you decide to tackle the main climb (there are actually five mountains) make sure that your driver stops at the entrance and not at one of the many sculpture shops. The sculptors and vendors of tacky souvenirs can be very persistent.
