Yatra.com vs. Amex Platinum Travel Agent

Thanks to this forum, we found a decent price on a rather complicated trip from the US to Europe to Asia back to Europe and the US. When I gave the details of my Yatra.com options to the AmEx travel rep she way able to bring our fare down, but Yatra is still $80 less a person if I count the AmEx booking fee. I would book one of the four tickets on Amex to use points. Friends have suggested booking them all on Amex, just in case... Are there advantages to booking through an AmeEX Platinum Travel agent?
