PHL-FCO-ATH where will we go through passport control/customs?

We are flying from Baltimore to Athens on USAir for the first two legs and then Aegean Air from Rome to Athens. I have two questions about our flight. This is our first non-direct international flight in years and I can't remember when and where we will pick up our luggage to go through customs and where/when I'll get our Aegean seat assignments.

Will we go through both passport control and customs with luggage in Rome or will our bags be checked through to Athens and just have passport control at FCO?

Since we are not issued seat assignment with Aegean Air, will that be given to us in Baltimore or in Rome at the Aegean Air gate ? We have less than two hours between our arrival at FCO and departure to Athens. Luckily right now it appears we arrive and depart from Terminal 3 at FCO.
