You can book any means you like - through Air Canada, through UA, through a travel agent. Just check what fare code it is, and double check on UA's website if it earns you miles. Regardless of how you book.
You can select the FF program, including Mileage Plus, and enter your number when you book online at aircanada.com When I checked on this I noticed that AC gives a $4 USD discount each way that you don't have checked bags.
I do this routinely at the usair website using my Mileage Plus number, instead of my USAir DM number, in order to get Star Alliance benefits based on my MP status, like zone 1 boarding.
