Booking specific flights vs the itinerary offered online?

Booking specific flights vs the itinerary offered online?
I am researching a trip from BDA to ZIH through IAH for later this summer. When I enter BDA-ZIH online, I get less-than-optimal itineraries for the whole trip. I looked at the flights available for each leg of the trip individually, and created an itinerary that suits us better. (On Continental, by the way.) Assuming seats are available on each flight, is there a way to book specific flights online by myself, or am I going to have to book over the phone?

I recently tried to do this using the multi-city itinerary and still could not come up with what I wanted.
I had booked frequent flier tickets. The friend I am traveling with wanted the exact same flights. She was purchasing her ticket.
The only way we could duplicate my flights for her was to call Continental. We had to pay the service fee but they gave her the exact same flights that I had.
You may have to bite the bullet and pay if you still cannot come up with the flights you want. It seems the internet sometimes llimits the selection.
