Three friends and I are planning a trip to Italy for late Sept. 2012, probably flying into Florence from Chicago. We have the option of renting our villa from one weekend to the next or starting mid-week. We know it's too early to book the flights but are wondering if there's a "rule of thumb" regarding whether flights to Europe are generally cheaper midweek than on the weekend, so we can make decisions on our villa rental. Thanks for any input.

Cheaper yes, but typically only by $20-30 or so round trip.
If your dates are flexible, check ITA using their month long search tool to find the cheapest days to fly within a month. Or, you can check ITA using specific dates.

Late September is a great time for staying in the Tuscan countryside. Where will you be staying?
We'll be staying at Casa Rita in Pariana.
Probably cheaper into Pisa than Florence and Tues/Wed/Thurs are usually cheapest flight days. I would also check Bologna, Rome and Milan.
