Abu Dhabi transit with separate tickets

My son has 3 hours transit time at AUH but with 2 separate tickets

AZ FCO-AUH
EY AUH-MLE

Although AZ/EY have codeshared flights it looks AZ does not agree to check the luggage FCO to MLE due to the two separate tickets. What happens then ? Does he have to enter passport immigration at AUH, collect the bag and re-check in again with EY ? or is there another way to avoid the AUH immigration ? The 3 hours transit time would also allow the immigration but we never know, should the incoming flight have a sort of delay......
