Trip this summer/fall to Israel, Turkey, Egypt and Jordan

I've never visited this part of the world. We're going to a wedding in Tel Aviv on September 4, so we want to visit Turkey and Egypt, and also travel around Israel and Jordan.

Questions: Any reason to avoid any of these countries at that time of year or at this time in his history? I understand we should stay away from the Syrian border, but are there other problems?

Is there a preferable order in which to visit these countries, based on climate or border control issues?

I'm thinking about a Nile cruise and about a tour in Turkey. Any suggestions?

Any suggestions about how to travel from one country to another?
