Yes. Plenty of Israeli Jews travel to Jordan and Petra.
Whether by group or private, depends on what you wish to pay, for how many days, level of hotel, etc.
Ideally though it's easier to travel via Eilat in the South than deal with the traffic out of Jerusalem, and then have to drive south for about 2+/hrs to the site and/or any other sites you stop at on the way.
Petra is a well visited site. It is visited by Jews and non-Jews alike. Whether doing it on your own or with a group the easiest crossing is the one by Eilat . There are many groups that leave from Eilat if you want a group
