Recommend you fly.
I just booked Kulula Air from Cape Town to Johannesburg for 817 rand. They're owned by British Airways and the flight is 2 hours.

I've only ever flown between the two cities, I would also recommend doing so, either on Kulula, BA or SAA.
I originally thought your question is which land route is best. If the question is broader, then here's another vote for flying. Lots of flights to fit your schedule.
I also flew Kulula. They are less expensive than South African Airways.
